Well, I use Evernote and ToDo-Prime. Unfortunately, I am not a big fan of Cortana. I have it turned off on my phone. Sorry!

So... spotlight finds your search string inside Evernote or ToDo because the info you are looking for is on your phone, yes?

And Cortana searches for your search string on your phone...

Unless I'm missing something, Cortana will do what you are asking. Not sure what made you turn it off and I don't know of an alternate way (3rd party app) to do what you want. If the function isn't baked into the firmware, I would not trust a 3rd party app to search other apps on my phone for specific search strings. That sounds like too much permission for any sane ecosystem to allow to an outsider.
