will windows 8.1 process apps installed on a separate drive?

If windows 8.1 os occupys the c drive and all apps occupy another drive, will the os process the apps

Of course It will....
If you are talking about the metro apps they will install only in C

If you are talking about Desktop applications, you can install them in any drive on you pc

If you are installing it on an external hard drive that drive has to be connected to your pc each time you wanna run the app.
