Lumia 820 - Dead battery will only charge on Qi charging plate

I have a Lumia 820 that is about 2 years old, and the battery cover has been replaced with the Qi wireless charging shell. I wasn't using the phone anymore, so I tried setting it up for my mother who wanted to try something besides an iPhone. She has let the battery completely drain a few times. Each time the battery is drained, it will not begin charging from the USB port. The only way we can get a charge on it is with my wireless charging plate that I use for my 920.

Once the battery has enough charge to power the phone, the USB port works just fine to completely recharge the phone. Has anyone else experienced this issue or know what would cause this?

Its actually not true ..
You said this because you tried to turn on a phone with a flat battery connected to a usb charger. (immediately)
It wont turn on.

USB charging works.

You would have to wait 30 mins or more in order to get a phone with a flat battery up and running (while still connected to charger).

We've left this phone plugged in overnight on several different USB chargers that have been verified to work. When the battery is completely dead, the wireless charger is the only way we've been able to get the device to power on. Like you said, it does take a while for the phone to get enough charge to power on, but it never powers on just with USB anymore, whereas there was no issue back when the phone was newer. The issue was only noticed after months of not using this phone.

Actual you are "lucky" that you have the qi to get the coma battery alive again.
We have regular post from people with the same problem and a wide range of devices from old to new. One method which also seams to work is connecting it to a computer with a usb cable for several hours.

Not sure if you use battery saver but there is an option in settings to go in "conserve battery live" if only 20% is left.
This may prevent the battery to go in coma.

my 820 is in a coma - and incedentially, I switched the 'saver mode' on for the first time ever yesterday - (820.1 - uk - carrier free, 8Gb ) - the update from last week, wasn't installed, . .

Tried to charge for 6hrs now, USB2.0 / Nok6800/tab3/2 other mains chargers.
both without rear coil charge /SD / sim, . . sick of trying them all.

Sat-Nav ( +here*) & video camera were running, from in-car charger. just got 'critically low message' before it died a death.
