I'm looking into getting a new tablet and one of the things that looks great about the Surface Pro 3 is the new pen. However, both Surface 2 devices will undoubtedly be cheaper so before making a decision, I'd like to know if I can use the new pen or if I need to use the old one.

Nope. No cross compatibility either way. SP1/2 uses wacom, SP3 uses n-trig.
