It's not a bug, it's intended. The Stop button on a casette deck serves a function, to disengage the head and allow you to take out and change the tape. On a smartphone, you don't do that as there is no head to be disengaged and you can change songs even when they others are still running or paused. Also, the music controls disappear after a while, either after a certain time or after the music app (while the music is stopped/paused) gets pushed out of the fast-app-switching queue by other apps, which indicates that you are no longer listening to music.
It doesnt really make any difference for anything if it's there or not and one doesn't really need to fiddle with it, altough I too do use stop the music to clear it, leftover feelings from old operating systems where I am used to close applications that I am not using and feel weird about things being "open" if I don't use them. :D
