Is there any app to password protect all video formats, i.e. FLV, MOV, MP4, MKV.

Short answer: no.

There's tons of apps that allow PIN protection, but everything you want to secure would have to be moved to that app's isolated storage.

I use Secure Gallery on Android, but not finding any good alternate on Windows Mobile.
