Why is it that we need a third party app to search for a system application update?
Why can we not do this through the Windows Store?
Is it me or I'm doing something wrong?

What third party app are you referring to? All aspects of Windows Phone can be updated with no extras.

He's most likely referring to apps like SysApp Pusher. He probably doesn't know that he can lookup pending updates directly through the store and is still using the old method of searching apps directly. Which of course doesn't work for system apps.

Launch the store on your device and go to settings. Scroll down a bit, there's a button "check for updates". Tap that. If there are any pending updates waiting for you, you'll get a notification about these.
