IE 11 in modern mode keeps popping up "this site is trying to display content not under its control" or something rougly to that effect. This has never happened before and is occuring all over the place tonight. How do I stop this?

Running a Surface Pro 3. Checked for updates, everything is good. Also did a restart because that's the extent of my computer knowledge lol

Have you tried toggling the "Access data sources across domains"? I believe by default it is usually set to disabled. My have it set to prompt for some reason.

Guess it would help to let you know where to find it:
Tools, Internet Options, and click Security tab. Your Security Zone level will be listed on this screen, by default this is set to Medium-high. To change the setting for your message click Custom Level , locate the Access data sources across domains under the Miscellaneous section and change the setting
