Can you change certain apps to become transparent or are they locked to certain colors/live tiles?

This is not completely true.. Vieather for example, even if you select the accent color, the tile will remain opaque

It depends on the way that the developer created the live tile. Generally speaking, though, apps that have tiles that change color with accent color will be transparent when a background image is selected. There are exceptions.
