charging pad and phone calling

Does charging pad and making a phone call damage the phone or battery?

Also with your own phone otterbox protecter case does that have an affect on the charging pAD?

The otterbox will be thin enough that it won't matter. The phone can charge through ~1/2" of material. Try it sometime, I used a candy can when I was showing off Wireless charging on my 920

Are you saying you have your phone on the charger and on speakerphone? No, it won't hurt anything, it will just charge slower since you are drawing power.
