Multiple OneDrives after Windows 10 upgrade

I'd like to fix this situation.

I have an old OneDrive folder as follows:
<User Directory>\SkyDrive
Has 45 GB of files that show the sync icons
Shows as OneDrive in explorer
It also shows as a SkyDrive folder a second time in explorer

New folder:
<User Directory>\OneDrive
No files
Shows as OneDrive in explorer


OneDrive is asking to setup and has the new location in there by default. I'd like to keep the original files/location,rename it to OneDrive and setup sync.

What I'm worried about is creating duplicates on OneDrive or downloading the entire library again.

Interesting, my files and folder's that were not set to offline are completely gone from the system, even though they originated from here and had been in the cache.
 
When I upgraded my Win 10 from the version that used placeholders (as in win 8) to the version that used selective sync it wanted me to download all my content again, there was no link between what had previously been selected as offline, these it wanted me to delete

Copying the files back to the new onedrive folder just caused it to start uploading them all again (even though they already existed on onedrive)

Currently I now have onedrive disabled as I don't like the new way it works

hopefully someone who uses it more with the new way of working in 10 can confirm how it works now or if it has improved
 
I just deleted the other folders and re-downloading everything. The only folder I didn't have offline before was my phone's camera role.
