Which update would Microsoft roll out first? The Nokia Cyan update or Official WP8.1 OTA (general public) ? Or would they be clubbed together and be available at the same time ?

They are not the same. WP8.1 is the OS and Nokia Cyan is the firmware.
Currently WP8.1 Dev Preview is just the OS, we do not have the Nokia Cyan firmware on our phones.

Not really, they should come together - it's the right way for most users. It's the Cyan update that will make the phone work properly with 8.1, after all, and will take care of those issues like battery life.
