I've heard there is an upper limit of 20 000 files. Even with "unlimited storage" thought an Office 365 subscriptions. I have not found any sources or official pages listing this as a known limitation. Is it true? Are there any other limitations on unlimited?

I don't believe so. I have around 50 GB of data on my 350 GB storage, and I have around 19400 files already (yes, less than 20000). But, I don't think there should be any limit to no. of files.

As you are almost at this alleged limit, could please you duplicate one of your 600+ files folders and see what happens? That would answer that part of the question.
